I want to modify an existing template such that when I export it to the TGA file, that if cuts through a solid piece in the model and opens that up.

a) is this even possible
b) am I tilting at windmills?

No. The only way you're gonna get transparency in a model for NR is editing the model itself. Attempting to import a TGA file with transparency will result in the transparent areas just appearing black in-game, assuming you are successful in importing the flat in the first place.

Transparency (alpha channel) is not supported for the paintjob texture on mods. NR2003 has it hardcoded to not use it.
