Problems with Transparent Maps

So I've been trying to get some mips to have transparent sections (for fencing, certain walls, people) and every time I set the transparent color and save, it changes the color and it ends up being non-transparent when used. Anyone got ideas I can try to get this to work?

Can you explain a little more about what you're trying? Are you doing this in photoshop? WinMip2?

I'm using WinMip2. So for like fences, as an example, you should be able to see through the gaps in the fence. When I attempt to make my own mip for a fence or edit an already existing mip, the texture appears on the fence as a solid color, usually grey, with the fence texture on it.

So you can do this by either applying a alpha channel to a jpg. Same for a bmp. When you import these into WinMip2, there are different mip types you can select. I don't remember which is for which right now.
Or, you can use the invisible color within winmip. Which basically means you'd select a color you want transparent. Pink is commonly used. So you'd create your fence jpg, color the background pink or whatever you want to be see-through. Then open the image in Winmip2, then I think it's shift+click on the image to select the color that you want to be transparent.
